Better User of Multi Core Processors

I'm running a simulation as we speak. It takes about 2 hours to finish as I various settings and see what the results are.
My Win 7 64 task manager says I'm only using between 20 and 35% of my CPU power. I have a 6 Core AMD Phenom II and all the processors are being used, but not completely.
Why is that?
